Using FSL and Freesurfer as well as some online brain tissue segmentation pipelines (eg. volBrain), I noticed that all of them use at most 2 MRI sequences (usually T1 and in combination with T2/FLAIR for certain purposes). Software like Freesurfer has a 15mm slice thickness limit, and results are flawed for series with higher thicknesses from older machines. It is frustrating for example, to have a 30mm slice thickness axial view sequence and get bad 3d segmentation results in sagittal view despite having a sagittal sequence as well. Does anybody know of any software that can combine multiple sequences in different planes and therefore make good use of all the available information for tissue segmentation? Should I post this question to a different sub?
